He was cooked by cannibals and died, just kidding.

Actually he died while fighting natives.

On 14 February at Kealakekua Bay, some Hawaiians took one of Cook's small boats. Normally, as thefts were quite common in Tahiti and the other islands, Cook would have taken hostages until the stolen articles were returned. Indeed, he attempted to take hostage the King of Hawai`i, Kalaniopu`u. The Hawaiians prevented this, and Cook's men had to retreat to the beach. As Cook turned his back to help launch the boats, he was struck on the head by the villagers and then stabbed to death as he fell on his face in the surf. The Hawaiians dragged his body away. Four of the Marines with Cook were also killed and two wounded in the confrontation.

He was speared to death by an angry native, according to this report on the 2003 auction of the supposedly very same spear, which had been turned into a cane at some point in its history.

"A NATIVE wooden spear reputedly used to kill Captain James Cook in February 1779 sold at auction yesterday for £135,000.
Seventeen bidders from as far afield as Hawaii, Canada, Australia, New Zealand and Britain vied for the relic.
Among them were the National Museum of Australia and a man from Hawaii whose beachhouse overlooks the bay in Hawaii where Cook died during a skirmish with natives."

"The gold-tipped cane, said to be made from the spear which killed the famous Middlesbrough-born explorer, had been expected to attract bids of up to £20,000."
"The cane has a gold tip and the inscription "From Admiral C B H Ross to Admiral Sir David Milne: Made from the spear which killed Captain Cook".
