I think it might have been East Timor?
I remember the opening Ceremony from the 2000 Sydney Olympics, and the massive ovation given to the 4 "Independent Olympic Athletes" - from East Timor.
I'm not exactly sure when East Timor became independent - The Wiki page is pretty complicated in terms of breaking away from Indonesia, but it was around that time.

Declared independent from the UK on October 24, 1964.
Northern Rhodesia - Zambia's previous name - competed at the 1964 Olympics in Tokyo - which closed on October 24, 1964.

You can rule out Greece:
Greece had been independent for years before the modern Olympic Games started. http://en.wikipedia.org/wiki/Greece At the time of the original games, Greece wasn't a country but was just the location of many small states.
