Is the saying "a doubting Thomas" a reference to a passge from the bible, if not, how did it come about?

Yes. It is a reference to a story in the Gospel of John, verses 24-29 of chapter 20.
"The term is based on the Biblical account of Thomas the Apostle, who doubted the resurrection of Jesus and demanded to feel Jesus' wounds before being convinced"
