This is a harder question than may have been intended, because there is no actual "national football title" awarded in the U.S. For recent years, there are generally two different titles awarded: the AP poll and the BCS/NFF poll/championship game.
Wikipedia has a fairly comprehensive list of winners:

Based on that list, we see that the PAC-10 won back-to-back AP national football championships in 2003-04 (with USC both years). So the PAC-10 in 2003-04 is the answer to the question asked.
However, USC didn't win the BCS/NFF championship in 2003, which was strangely awarded to LSU (one of those outcomes that led to much BCS mockery at the time). So, if the question is modified to specify that the conference had to win both main national championships consecutively, the answer is the Big 8 in 1994-95 (with Nebraska both years).
