Tabby Tom says: The usual explanation is that the name originated in France as Marche aux Puces, The original flea market is generally thought to be the one at Saint-Ouen in the northern suburbs of Paris. The merchandise was mainly old clothes, and the name simply implied that the garments were likely to be verminous. Mon Nov 05 23:37:25 CST 2001 (To fix characters - McG)

It was supposed to be from the similar sounding name (which I forgot) of the road in Manhattan NY which held a regular market, and became the popular word to describe one.
However, the French use the same term 'Marchee aux puces', so it's not 100% confirmed.
