Magellan was killed in a battle with the natives of Mactan Island. There are some very good sites giving plenty of info on Magellan.
'Who2 Profile: Ferdinand Magellan' includes links to four other sites, including an article written by Simon Winchester, which appeared in The Smithsonian (April 1991, pp. 84-95). Winchester states that a monument on the site of the battle gives two differing accounts of Magellan's death.
On one side it says, "Here on 27th April 1521 the great Portuguese navigator Hernando de Magallanes, in the service of the King of Spain, was slain by native Filipinos..."
On the other side, by contrast, it says, "Here on this spot the great chieftain Lapu Lapu repelled an attack by Ferdinand Magellan, killing him and sending his forces away..."

Ferdinand Magellan, a Portuguese explorer, but worker of the Spanish Crown, tried to find a westward route going to the islands of Moluccas, the spice islands (Indonesia), because they had to conquer the land because spice was very expensive in those days.
Then, instead of going to the spice islands, they ended their voyage on the islands of the Philippines. Cebu, Philippines to be precise. There, they lived peacefully but a village led by Lapulapu defied him. They had a war called Battle in Mactan. Lapulapu seized Ferdinand Magellan there.
Thus answering your question, Lapulapu killed Ferdinand Magellan.
