Yes, they are two separate stories. They are often published together in the one volume, but they are not related except that the main character, Alice, is the same person in both of them.

They are quite separate books. The first, properly known as "Alice's Adventures in Wonderland" was published in 1865; the second, the correct title of which is "Through the Looking Glass and What Alice Found There" was published in 1871.
