If a player hits a homerun and in rounding the bases fails to step on one, does the run still count?

It will count unless the opposing team appeals the play, but if the umpire missed the batter not touching the base, the run could count anyway.

Follow the link and read rule 7.00 - 7.10 somewhere in there lays the answer.
Actually the answer is there but you have to piece a couple of the rules together and needless to say the rules are quite long but they do give examples. Specificly mentioned are if the runner misses first or home, not specificly mentioned is if he misses second or third. I hope I'm not overly confusing here.

In softball, the fielding team MUST appeal the missed base. If the umpire has seen the runner miss the base then they can rule in favour of the fielding team. However, the benefit of the doubt is given to the runner.
