If you are talking about dealy in terms of human lives, I believe it was an earthquake in Egypt and Syria that claimed the lives of approx. 1.1 million people in 1201.

Also, 3 million people died in China in 1931 from mass starvation that followed a flooding of the Yangtze River and 24 million people died in China during a 1907 drought.

But I'd go with the earthquake, because I don't think a drought really counts as a natural disaster and I would say that the after effects of a disaster, such as starvation, don't count if you are looking for the highest death toll caused by the disaster itself.
