How many of the Beatles were not known by their real names? The obvious answer is Ringo (Richard Starkey) but I am sure I've read somewhere that Paul's real name is John and he was known as Paul so the two Johns were not confused. Can someone back me up on this?

His name is James, not John. But his full name is James Paul McCartney, and he simply goes by his middle name. So, technically, Paul McCartney is his real name, just not his first name. I don't know exactly why he goes by his middle name, but it is worth pointing out that his father's name is also James.

Paul's brother Mike used the name Mike McGear in his group, the Scaffold, so not to be judged by Paul but on his own merits.
