I'm not sure if Lincoln could be considered a third-party candidate in that race, since the Democratic party (which had split that year) and Republican party were by then the two main players.

The closest I can find is 1912, where Teddy Roosevelt's Bull Moose party finished second to Woodrow Wilson (with Taft, the encumbent, in third).

In 1860 John Bell was the Whig Party canidate (also called the Constitutional Union Party) he won three states.

The Whigs and the Democrats had always been the main party contendors until a new anti-slavery third party, the Republican Party, won the election in 1860.
