Any answer is bound to be subjective. For boys' schools, the nine schools that the Clarendon Commission reported on in 1864 are all highly prestigious: Eton, Winchester, Westminster, Harrow, Shrewsbury, Rugby, Charterhouse, Merchant Taylors' and St. Pauls's - and they probably still head the list. (St. Paul's is a day school, however).
For girls' schools, the most prestigious include: Cheltenham Ladies' College, Wycombe Abbey, Queen's College (Harley Street, London), the North London Collegiate School and St. Paul's School for Girls. Of these, only the first two are boarding schools. One might add St. Swithun's (Winchester) and St. Mary's (Wantage) to this list.
Please don't take this too seriously! You might have a look at the "Sloane Ranger's Handbook". *Winks*
Note. All the above schools are in England. I've not strayed into other parts of the UK. :)

Gee, bloomsby. What happened to Roedean and Benenden?

Fine. Let's add Roedean and Benenden. :)
I note that none of the schools listed (for either boys or girls) is very far north.

Ampleforth College and Manchester Grammar are a couple of notable northern colleges in England.
I'm sure there are plenty of noteworthy boarding schools in Scotland like Gordonstone.
