Not sure if this varies by US city or not, but why is it illegal to have three or more layers of shingles on a rooftop?

I would imagine it is the weight.

Excellent site, frankie, but it also mentions other factors which I know to be of equal importance to the weight consideration. I've seen literally hundreds of buildings, still standing, but whose patched and multi-layered roof is sagging worse than an old work horse, and the inside is no more dry than the out. Any roofing surface that needs attention should be adequately prepared for another layer to insure a level and properly fastened new layer.
LeakyPickle doesn't specify, but no wood shingle or shake roof may be re-done without first stripping off the original. Although, up where I used to ply my trade, there are many wearing a plastic tarp.
