As far as I can tell it didn't have one, as such. Between 1827 and 1863 it was part of NSW, then part of South Australia until 1911. Between 1926 and 1931 it was divided into North Australia and Central Australia, but basically has been the NT since 1911. If you're going for an Aboriginal name, from what I can tell there wasn't one for the entire region, which makes sense as it is a political division.

adding to the above post:
At the time Queensland was separated from NSW in 1859 A.C. Gregory, who had explored most of northern Australia, had propsed that a colony be established, below the Gulf of Carpentaria, to the west of Queensland, and that the colony be named Albert. This is most of (part of) today's Northern Territory.
For the last 40 years there has been the occasional push for the Territory to join the Commonwealth as the 7th state, with the name Northern Australia or Capricornia, with or without parts of WA and Qld.
