It,s a nautical term, the deck is the top floor of a ship so th next batter is on deck and the next batter is in the hold the lowest floor of a ship

"On deck" was a slang phrase from the second half of the 1800's,meaning available or ready for action.Since baseball started in the late 1800's,this common phrase of the era was used for the next batter up and it has been part of baseball terminology ever since.
