It used to be very common to see a skull and crossbones on a Crucifix, however, the Catholic church diminished this practice. When, why and what did the skull and crossbones represent?

A skull and bones frequently appear in paintings of the Crucifixion as well. They represent an old tradition that the site of Christ's death was the burial place of Adam.

I might add that the symbolism involved here also concerns the "victory over death" represented by the Crucifixion and Resurrection and Christ as the "new Adam."
