I don't think it is Kingston though that town did take over Port Royal's commercial role after the 1692 earthquake.

Although it continued to serve as a British naval base throughout the 18th century, Port Royal yielded its commercial role to its neighbour across the harbour, Kingston. A fire in 1703 and a devastating hurricane in 1722 hastened the Port Royal's full decline. By 1774, there were scarcely a hundred houses in Port Royal.

I can't find the answer, but I have checked that independence was gained in 1962, and the Jamaican Port Authority was created in 1972, so we can't be looking for some ancient historical happening.
As Jamaica is still a member of the Commonwealth with the Queen as its head, there would seem to be no need to change any 'royal' names, like Port Royal and Kingston. It was probably a 'facility' with the name of someone unpopular such as a former slave owner.
