I thought it was the meaning of life, though you've almost said that already in the question.

It is simply the Great Question of Life, The Universe and Everything, though it isn't asked outrightly, is it? It's the question Deep Thought has been programmed to answer.

From what I can remember, the original question was destroyed when Earth was demolished to make way for the Galactic Highway. Arthur Dent, being the only survivor and part of the original computer program used scrabble tiles to spell out what the original question was. It turned out to be 'What is six by nine' proving to them that the original question was flawed

Yes, indeed. Arthur pulled out tiles from a scrabble game out of a bag, drawing on the pattern formed in his head by Deep Thought's programme, and as he pulled them out, the original question ended up as:
"What do you get if you multiply six by nine?"
Arthur looked at it a moment, then declared "I've always thought there was something fundamentally wrong with the universe!"
