Is there a country with two Prime Ministers?

Several countries have federal goverments, that is; They have a national PM and one for each of the states. For example Germany and Austria, previously (until 2006) also Serbia and Montenegro.

Israel has a prime minister (currently Ehud Olmert), an "associate prime minister" (Shimon Peres), and a "substitute" prime minister who would take command in case the PM dies or is unable to fulfill his duties (currently Amir Peretz).

Only two? We have more because we have a whole batch of governments. There is a federal government with a Prime-Minister. The Flemish, Brussels and Walloon governments also have a Prime-Minister but we call them "Minister-Presidents".Even the German Community in Belgium have a government of their own with their own "Minister-President".
