Are there any prisons in Tornado Alley, USA, and have inmates ever escaped due to such a natural disaster?

Yes, there are prisons in Tornado Alley. While the actual "boundaries" of the region vary, the region does include several states. For example, all of South Dakota is in Tornado Alley, and there are prisons in South Dakota.

I did not find any references to escapes due to tornadoes or other natural disasters, so the answer may be "no".

The sort of building that can be damaged by a tornado (or whirled into the sky to land in Oz...) isn't used as a prison in the USA - or most of the Western world. The roof might suffer, but the walls will stand. Earthquakes in California might be another matter, though.
