The origins of the Nazi version of the theory of the master race were in the Nordic Theory. It argued, in part, that Nordic peoples had developed innate toughness and determination due to the harsh, challenging climate in which they evolved. Thus the RACIAL IDEAL of these theorists was the tall, blond and blue-eyed Nordic individual.
Such theorists (this could include the Nazi ideologues) usually accepted that considerable variety of hair and eye colour existed even within the racial categories they recognised.
Contrary to a popular myth, the Nazis themselves did not discriminate against Germans who were not blonde or blue-eyed, or had only one of these features. Adolf Hitler and most Nazi officials (not to mention most Germans at the time) had dark hair and were considered to be "Aryans."
The postulated superiority of these people was said to make them born leaders, or a "master race". At its base, the theory pofessed that white race and Germanic peoples were superior to others, and that given the purification of the white race and German people from the races who were "polluting" it, a new Millenarian age of Aryan god-men would arrive.
From the view of modern science, the concepts involved in this theory of Germanic superiority have no real basis.

There were, as far as the Nazi philosophy was concerned, six different subtypes of Aryans. The "best" of these, the type which the Nazis most valued, was the Nordic Aryan - the blonde blue-eyed type. Hitler was not a Nordic Aryan, but Heinrich Himmler, the head of the SS, was. Most people in the German speaking world were of other types of Aryan.
That was the way it was explained to me by Sh'lomo Perl, a Jew who miraculously managed to pass as a German and survive as a member of the Hitler Youth (the character is the base of the movie "Europa Europa"). His teacher had mistaken him in race class for an East Baltic Aryan. Only after the war did he track the teacher down and reveal that he was in fact "voll Jude" - a complete Jew.
