1. The bullet which is shaped like a butterfly appears in only one spell card in "Legacy of Lunatic Kingdom". Which character does this particular spell card belong to?

Answer: Doremy Sweet

Doremy Sweet's spell card Butterfly "Butterfly Supplantation" is the only attack in the whole game which uses these butterfly bullets. Ironically, they're the only bullets that Doremy uses during the spell card and they're also in the same colour.

2. Aya's first appearance was in "Mountain of Faith", wasn't it?

No, it wasn't, contrary to certain beliefs! Her first appearance was in "Phantasmagoria Flower View", and actually, her dialogue in the tenth game reflects this. The fifth stage midboss was Sanae herself, and "Shoot the Bullet" came after "Phantasmagoria Flower View".

3. Although last stage bosses are usually the perpetrators of whatever incident is the plotline of the game, who was the main perpetrator of the "Subterranean Animism" game?

Answer: Kanako Yasaka

While it is true that Utsuho and Rin did play a lot of roles in the incident (such as Rin sending spirits above the surface and Utsuho's power creating a geyser), none of the game would have happened if Kanako had not given Utsuho nuclear powers. Since she is the main root of the plot, she can be considered the main perpetrator.

4. How many of the games are weather-related (up to "Ten Desires")?

"Embodiment of Scarlet Devil" was related to weather in that a scarlet mist had been summoned to block out the sun. "Perfect Cherry Blossom" was in that the prolonged winter was suspicious. "Scarlet Weather Rhapsody"... the clue is in the title (it's also the first of the fighters to incorporate a weather system to affect the character's powers).

Gray does become natural with age, so it does still count, and since white is an extension of gray, it also counts.
