"The Transformation" resolved the John Scott storyline and was actor Mark Valley's final appearance. He and Anna Torv (Olivia Dunham) got married during the first season, but the marriage did not last and they soon divorced.

Due to the high security threat he posed, Olivia is initially unable to gain clearance to speak with Jones. She is finally able to get a brief fifteen minute session with him in hopes of learning how to save Special Agent (and ZFT operative, unbeknownst at the time) Mitchell Loeb.

Her overwhelming love for Peter manifested itself in her mind as visions of him that ultimately lead to her remembering who she really is.

Having revealed himself to Walter as being the mastermind behind everything and that Jones was merely a pawn to his scheme, Bell proceeds to show Walter his vision of a new universe where he himself will assume the role of God and that Walter cannot stop it due to Olivia being the "power source" fueling the creation, leading to Walter's decision to shoot Olivia in the head to stop Bell from succeeding. Olivia survives however when Walter removes the bullet from her head and the Cortexiphan heals her.

Michael also revealed the plan for defeating the Observers to Walter and the identity of the mysterious "Donald", being none other than September himself. After being discovered for his helping of the Fringe team on numerous occasions, the other Observers captured him and performed a "biological reversion" on him, removing his tech and effectively turning him into a human again.

He and Walter then began coming up with their plan to effectively defeat the Observers.

This scene served as a long "love letter" to the fans who had watched the show from the beginning and rewarded them with a brilliantly shot sequence that referenced all of the memorable cases that the Fringe team has ever come across.
