This is said during a cutscene in which Miranda Keyes used a dead Gravemind tentacle to support herself while attempting to grab the Icon, which was suspended over a deep pit. She successfully retrieved it, but then the tentacle started to slip. Seemingly about to fall to her doom, the tentacle abruptly stopped.

She looked up to see that Johnson had come and grabbed the tentacle before it went over the edge. He then told her this line.

By the one who is machine and nerve, Gravemind meant the Master Chief. He was referring to the Arbiter when he talked about the one who was but flesh and faith.

By cutting it, he would make the station fall, thereby making it so that the Heretic Leader would have to come out to escape.
