The Lythoin Caves are located under Darkwater Cove. Morrow Caverns are on the other side of the Azorean Sea. There are no caverns under Hoolefar Island. The Ublik passage isn't in this game; it is in "Ratchet and Clank: Tools of Destruction".

2. Where does Ratchet encounter undead pirates for the first time?

Answer: Morrow Caverns

In the Azorean Sea, you will only encounter living pirates (before you kill them). The first time is in Morrow Caverns, after Darkwater is living again. In Darkwater Cove and Hoolefar Island, there are undead pirates, but the first encounter is in Morrow Caverns.
