OK, that's a lie. The secret lies in the conveyor belt. The candies are fit into little holes in the belt, leaving just a tiny amount of M&M sticking out. Then, the press is adjusted so that it lightly presses against the M&M to allow the paint to stick.
The peanuts are bit trickier: Since they're all different sizes, the presses are adjusted to hit properly on an average sized candy. The others are either left unprinted or smashed to bits.
