agricultural research done at university of wroclaw, poland, found four times the concentration of polyphenols in the cloudy juice than in the clear.
polyphenols is the stuff found in red wine, dark chocolate and found to have anti-cancer activity.
personally, i think the cloudy even tastes better.
the process of clarification removes the beneficial compounds in the apple pulp. clear juice is used because it has a longer shelf life and because buyers looking at the clear liquid infer that it is more pure than the cloudy.
