1. Who did Helen say was her godfather and a good friend of her father's?

Answer: Louis Pasteur

WILL: "H. G. Wells?"
Helen: "Yes."
Will: "Then Jules Verne..."
Helen: "Obviously, hence the name of my submarine."
Will: "Oh, uh... Louis Pasteur?"
Helen: "he was my godfather. He and my father were good friends."

Will is asking Helen about people she knew in her life. He thinks it is amazing that she can relate to people considering all the history that she has witnessed.
2. What reason does Helen give for flooding the ballast?

Answer: Will wanted to kill her.

Will: "You did this. You flooded the ballasts. You made us lose control."
Helen: "You gave me no choice! I know you want to kill me, and don't tell me it's because I asked you to, because that's not what friends do to each other!"

By now Helen is really off her rocker, and even though she did ask Will to kill her, it was obvious he didn't actually have any intention to do so, at least not until the end of the episode when he actually did kill her. Sort of a spur of the moment thing maybe or he might have been planning it all along. Who knows?
3. What does Helen say when Will points a gun at her after they come out of the water?

Answer: "Not too creative."

When Helen and Will are under water, she pulls off his oxygen mask and he swims to the surface and grabs the gun. He points it at the hatch and she comes out and when she sees him she says, "Not too creative... Don't miss." He doesn't actually fire at her, but instead tells her to fight the parasite.

This is when she is examining the dead mermaid and she and Will are speculating on what could have killed the mer-folk.

Answer: Will took the bullets out when she wasn't looking.

We don't actually see Will take the bullets out of the gun, but after she pulls the trigger and nothing happens, she looks at where the bullet clip should be and it's not there. Then she says "Oh, well. Time we were on our way," and leaves. Then Will opens his hand and we see the bullet clip there, so obviously he took it out sometime when she wasn't looking.
6. What does Helen say is the reason for her frustration?

Answer: She can't relate to Ashley.

Helen: "I'm frustrated."
Will: "Why? Because we can't surface?"
Helen: "Because I can't relate to Ashley."

For some reason, Helen invites Will to ask questions, and then reluctantly reveals this bit of information about herself.

Answer: 2,400 feet

Will: "How deep can the Nautilus go?"
Helen: "Deeper. It's built for mid-range submersion, not deep sea exploration. Crush-depth is 2,400 feet and we are sitting at just below 1,600 right now."

Answer: It went through her gloves.

Will: "Any idea how it got passed to you. We wore protective clothing the whole time."
Helen: "Actually yes. Near invisible perforations in the gloves I used during the first examination. Our new life-form has aggressive abilities even at the microscopic level."

Apparently, the parasite managed to burrow its way through her gloves and went in through her fingers then made its way to her brain. They're resourceful little buggers.
9. What do Will and Helen conclude happened to the mer-folk?

Answer: They tore each other apart.

Will: "Well if that's true we know what happened to the mer-folk."
Helen: "The limbic system..."
Will: "Includes the hippocampus and the amygdala. Controls for fear, emotion, rage. If something was negatively impacting their behavioral centers, then--"
Helen: "They tore each other apart."

This is when Helen was re-examining the dead mermaid. It seems kind of pointless that she wore a hazmat suit this time, but whatever. Will waited outside so that he did not risk getting infected as well.
10. How does Will finally manage to get the parasite out of Helen?

Answer: He kills her.

At the end of the episode (and at the beginning too, for that matter) Will locks Helen in a room of the submarine and drains all the oxygen out out of that room. Helen suffocates and dies so the parasite leaves her body. Will rushes in and freezes the parasite then revives Helen, effectively saving her life.
11. Who had the idea to call the Sanctuary mermaid Sally?

Answer: Will

Helen: "Did you say Sally?"
(Henry points at Will.)
Henry: "That was his idea."

Henry calls the mermaid Sally and when Helen asks him about it, he is quick to put the blame on Will. Then Will points out that her real name is unpronounceable. We still do not know what her real name is.
12. After the sub stops falling, how much oxygen does Helen say they have left?

Answer: Less than three hours.

Helen floods the ballasts and the sub starts falling and she apparently can't stop it. Then it lands on a shelf above the Puerto Rican trench and she tells Will that the oxygen supply has been damaged and that they have less than three hours left before they run out.
13. What does Helen use to knock Will out after the sub stops falling?

Answer: A wrench

Will says it's lucky that the shelf stopped them from falling and then Helen whacks him on the back of the head with a wrench, knocking him out. Then he wakes up approximately 15 minutes or so later (judging by the amount of oxygen remaining), tied to a chair.
14. What does Helen say after Will revives her?

Answer: "Thank you, Will. That'll be quite enough."

Will is doing everything he can to get Helen breathing again and just when he is about to jab another shot of adrenaline in her chest, she grabs his hand and says, "Thank you, Will. That'll be quite enough." This is, of course, after he killed her.
15. Will says, "Your work isn't done." What does Helen say in response?

Answer: "My work will never be done."

Will: "You know, I know you've been alive a long time, but maybe you need to accept that there's a reason for that. Your work isn't done."
Helen: "My work will never be done, which means that you have to accept the fact that one day, you may have to carry on without me."
Will: "Fine. Just not today."
Helen: "No, not today."
