While New York City has the largest Jewish population in terms of number, the link above (further down) shows that to be only about 18% of the city's population. While the list seems to be careless about its definition of city, there are a number which are clearly higher in terms of percentage, including Beachwood Ohio, where over 90% of the population identifies as Jewish.
