Yes. Not only does it stay open, but it is remodelled and is even better than ever. The discovery of the lost shrine renews interest in the museum and they can afford to make it like new. There are lots of interactive exhibits for the kids to play with.

The Zoo. This is right after they wake up from sleeping in the park all night. George wakes up first and finds the kids, then the man in the yellow hat follows. He talks with the teacher for a few minutes, and then realizes that George has disappeared and goes after him. They both fly away on a bunch of balloons.

The Lost Shrine of Zagawa. This is mentioned over and over throughout the movie, it is even on signs and billboards everywhere after the man in the yellow hat returns from the jungle. The museum owner is very excited about this because he almost went in search of this himself, when he was a young man.
A Parking Garage. Jr. tells this to the man in the yellow hat when they are in the museum's office discussing the closing of the museum. Jr. says that the kids can still learn, by counting cars.
Ted. His boss is the first to call him by his name, when he is about to tell him that the museum is closing. This happens right after the scene with the kids and Ms. Dunlop at the beginning of the movie. He is also called this by some of the other characters throughout the movie.
Fire. The man in the yellow hat goes into a description of the things that the discovery of fire led to, and the kids get really bored. He is disappointed that the kids don't seem to care, since they run off for "lunch time". It is here that we get a glimpse of the attraction between him and the teacher (voiced by Drew Barrymore).

All of These (Internet, Video Game, Peanut Butter). This scene is at the very beginning of the movie. The kids are on their weekly field trip, and the man in the yellow hat (voiced by Will Ferrell) is actually asking a hypothetical question.
Dunlop. You could hear a little girl say it to Maggie, an elementary school teacher, who took her class to the Museum every Thursday. "Ms. Dunlop, why do we have to come to this boring museum every single week?" Maggie liked Ted and they ended up dating at the end. Maggie was voiced by Drew Barrymore.
Jack Johnson. He sang songs such as "Upside Down" at the beginning of the movie. "Broken" was sung when Ted had George taken away by animal control. "Talk of the Town" was playing when Ted got on the boat to get back to New York at the beginning, and then "People Watching" when George and Ted got off the boat in New York. On its first week out, the soundtrack for this film reached number one on Billboard's 100 Chart.

Red. After Ted was kicked out of his apartment, he went to the Bloomsberry Museum, forgetting that the news team had come to interview him about the idol. He hid in a room of the Museum to think over some stuff. He sat in a red chair talking to himself about the fact that the shrine was three inches tall, and that this was devastatingly crushing. Junior heard him from another room and listened in. He then knew that the idol was puny. Junior was voiced by the Emmy-winning actor David Cross.

Red. George heard Ted call "Monkey!" because he wanted George to get away from the tub. Then he dropped the paint can in her tub to go see Ted. When Mrs. Plushbottom took her cucumbers off there was a big commotion. Ivan, the apartment manager came in and chased them out of the building.

Yellow and White. George flew away with a big bunch of balloons, because of a breeze and Ted went to save him by getting some more balloons so he could float too. He tried to catch up to George by taking a kid's kite so the wind would blow it and he would go faster. The kite had yellow and white stripes with a red tail. Ted was voiced by the Emmy nominated Will Ferrell.

H.A. Rey. Ted went to Zagawa so he could find the lost shrine of Zagawa and save the Bloomsberry Museum from closing down. He went on a boat named H.A. Rey. You could see the boat's name when he was saying "Thank you, thank you very much! I look like an idiot!" The boat was actually named after the author of the book series.
