He shows off his medical knowledge. Though he does all of these things, it is his medical knowledge that is the very first indication. This was one of my favourite episodes in the entire series. Harper was just so cute!
The Eureka Maru. Beka and the Maru crew salvaged Andromeda with the Eureka Maru.

Rommie and Beka. The android version of Rommie can change her hair colour, and Beka has nano-bots in her hair that can change its colour. Man, what I wouldn't do for some of them!
His immune system is weak. Harper's immune system was weakened from growing up in camps on Earth where disease was widespread. Beka gives us this information.

A mad Persiad's diary. The diary of the mad Perseid is said to map the Slipstream route to Taran Vedra, the long lost capital of the Systems Commonwealth.
They search for the Shards of Rimni later, in the episode of the same name. Hegemon's Heart is from the episode 'A Heart For Falsehood Framed' and I just made up the Dex Star.
