Von Braun. Rickenbacker is the military ship connected to the Von Braun. Citadel is the space station and the Thunderchild is from the 'War of the Worlds' novel.
Citadel Station. Citadel Station orbited Saturn was used in a plan to destroy the human race.
How did SHODAN escape Citadel Station from the first "System Shock"? | System Shock 2

One of her processing components was ejected along with a garden grove pod. SHODAN still escapes again at the end of "System Shock 2", taking over the body of Rebecca, an escaped human. The garden grove that was ejected also contained SHODAN's biological experiments; this is where the Many originate from.

3 nanites. Querying the soda can will bring up some of its (ingame) history, including how the first major Corporation War was the result of conflict between two soda makers. The soda can itself is fairly useless, although it can be drunk to restore one point of health.
45100. This is a reference back to the original "System Shock", whose first passcode was also 45100. This in turn was a reference back to Ray Bradbury, who inspired the number.
Crystal Shard. The Crystal Shard, unfortunately, is the only real useful weapon in the Exotic weapon category. You cannot actually wield the Lead Pipe at all; however, the Hybrids do wield it. Because of the additional requirements in terms of buying new skills, many players prefer to use the Laser Rapier, even though it is a weaker weapon.

Command. Iridium is useful, since it is needed to research both the Arachnid organs and the Psi Booster organs. The Iridium itself is provided as a powder; your research systems use the raw chemical in order to research the material without you needing to actively study it.

In the art terminals. The reason that the code is hidden there is because that way the Many won't find it. To quote the log, "I don't think the worms'll spot this. I don't figure they got much of an interest in the great masters."
