Answer: frog

He was concerned about the depopulation of a particular species of frog, but Dr. Bailey didn't care. Farraday claimed that if they were talking about an animal that was furry and cute, there would be no problem adding it to the list, but Bailey paid him no mind.
2. What did Dr. Bailey lose in the woods that he went back for?

Answer: beeper

He got to his truck and realized he'd lost his beeper, so went back to the lakeshore. When the beeper started going off, he located it in the brush. Just as he picked it up, he was attacked and dragged into the lake.

Answer: Big Blue

Billboards leading up to the lake advertised Big Blue as "The Southern Serpent". It seemed that the lake's tourist business depended heavily on the perpetuation of the myth, and Mulder believed Big Blue was responsible for the multiple missing persons case.

Scully suggested that fish could have eaten the body, noting that fish are known for eating decomposing matter. Mulder countered, "Are fish also known for eating half and saving half for later?" Scully had no good response to that!

The next morning, Ted's hat was found on the ground by the giant tracks, and Mulder figured Ted had been attacked by Big Blue. Scully pointed out that a creature with feet big enough to create the prints would have been so big that the prints would have been deeper. Then Scully's dog, Queequeg, ran off and found the boot Ted had been using, revealing that the tracks had been a hoax.

Scully: "You're so consumed by your personal vengeance against life, whether it be its inherent cruelties or its mysteries, that everything takes on a warped significance to fit your megalomaniacal cosmology."
Mulder: "Scully, are you coming on to me?"
Scully: "It's just... the truth or a white whale: what difference does it make? I mean, both obsessions are impossible to capture and trying to do so will only leave you dead, along with everyone else you bring with you. You know, Mulder, you *are* Ahab."
Mulder: "You know, it's interesting you should say that, because I've always wanted a peg leg. It's a boyhood thing I never grew out of. I'm not being flippant; I've given this a lot of thought. I mean, if you have a peg leg or hooks for hands then maybe it's enough to simply keep on living. You know, bravely facing life with your disability. But without these things you're actually meant to make something of your life, achieve something, earn a raise, wear a necktie. So if anything I'm actually the antithesis of Ahab, because if I did have a peg leg I'd quite possibly be more happy and more content not to be chasing after these creatures of the unknown."
Scully: "And that's not flippant?"
Mulder: "No, flippant is my favorite line from "Moby Dick". 'Hell is an idea first born on an undigested apple dumpling.'"

After Dr. Farraday was attacked, Mulder went into the woods alone to look for the monster. He saw something coming up behind him and tried to run, but tripped on a log. Lying on the ground, he fired all his rounds in the direction of the approaching menace, successfully preventing any attack on himself.

When he calmed down a bit, he realized that it was simply an alligator, not a prehistoric lake creature.
