1. The episode opened on Locke reading Sawyer's file. As his nearby prisoner moaned, what did Locke do with the file when he was done?

Answer: burned it

We initially do not see his prisoner, so we are not, as an audience, aware who it is. We also do not know what Locke is reading until later into this episode, when we see him given the file by Richard Alpert. After his reading was finished, Locke dropped the file into his small fire.
2. In every "Lost" episode one or more of the connective 'numbers' makes an appearance or is heard. In Locke's first flashback, one of these numbers is seen on the screen. How many 'days ago' was Locke's first flashback?

Answer: 8

In the first flashback, one of the new 'on the island' style, it showed eight days prior. This was when Locke was first shown by Ben and Richard that his biological father had somehow made it to the island. Locke has a second flashback later in this episode, which was at three days prior to current time, but three is not one of the connective numbers.
Nikki and Paulo's demise episode also had many 'on the island' style flashbacks, as did Juliet's flashback episode "One of Us".

Now that Sawyer was off of his nickname restriction, imposed by Hurley, the nicknames were coming out again. Though, in several episodes prior to this one, Sawyer seemed less joyful at inflicting the nicknames, and did it a bit less than he used to.
Sawyer to Locke: "OK Tarzan, so now that you're back from your blow up everything that can get us off the island tour..." I edited the quote for content, but Sawyer was talking about Locke's destruction of the submarine.

Cindy, whom the book "Bad Twin" was dedicated to, was the flight attendant for Oceanic 815. She was kidnapped in the season two episode "The Other 48 Days" and not seen again until season three's "Stranger in a Strange Land". Mikhail was not one of the people on the flight, and was thought to be dead until episode "D.O.C.". Bernard should be back on at the beach camp with Rose, and Eko was killed earlier in season three. Cindy told Locke that folks were excited he was there, and that they'd been waiting for him. That brainwashing stuff must work really well, because Cindy showed NO signs of ever being anything other than "one of them".

This happened in Locke's "3 days ago" flashback. After talking to Cindy, Locke walked over to see Ben. At the time, Ben was listening to Juliet's comments about Sun and her pregnancy. He told John that his paralysis had not changed until Locke came to their camp.

He said that afterward he began to feel pins and needles in his legs. In this scene, Ben had clearly healed somewhat, as he was able to walk again.

Ben told Locke that Locke still viewed himself to be the paralyzed man from before the island.

Locke came upon Sawyer as he was relieving himself. Sawyer was hesitant to follow Locke into the jungle for the task of "killing Ben'. Locke revealed how he knew Sawyer was a killer, but Sawyer denied it. Locke turned and left, and finally Sawyer raced after him- sans shoes. Later we can see how bad that choice was, as Sawyer is limping along with bloody feet. Sawyer DID have a gun, without any bullets, and a watch is in no way vital on the island.

Desmond convinced Charlie and Hurley that if they couldn't be sure that Jack was trustworthy, they needed to find someone who was. Hurley went to find Sayid, and he did. Sayid was in the jungle digging a hole for some reason.

She told the group that little robots had been sent down into the trench and had accounted for all the bodies that should have been in the plane wreckage. Are we really to believe that the plane hit the water, stayed intact, and calmly sunk four (connective number) miles down? I say there was almost zero chance of that happening, and then conveniently offering a giant coffin to all the people aboard flight 815.
11. Who or what was Naomi searching for during her helicopter flight?

Answer: Desmond

She explained that she'd been hired by Penelope Widmore to locate Desmond. Finding their island was unintentional, as the coordinates in which she searched was supposed to be open ocean. I guess that after the season two ending, where the magnetic pulse rocked the island, Penelope used that coordinate to send out the search and rescue for Desmond.

It seems to me that the only real way Penny knew even approximately where to look, was if Desmond himself had already told her. In light of recent fan speculation, this idea seems one I can ponder. Noami said that she'd been flying over the coordinates, when the clouds suddenly opened up and she spotted land below.

Then her instruments failed her, she abandoned her chopper, and it crashed into the sea.
12. Who came into the Black Rock while Locke held Sawyer inside the brig?

Answer: Danielle Rousseau

While Locke sat in front of the barred brig door, Danielle entered the old slave ship looking for dynamite.
Locke: "Rousseau, what brings you to the Black Rock?"
Danielle: "Dynamite. You?"
Locke warned her to be careful because it was unstable, but since she showed HIM where it was to begin with, I am sure she knew that fact.
13. Who gave Locke the folder with Sawyer's information?

Answer: Richard

This happened in Locke's "2 days ago" flashback. Locke was sitting atop a hill that overlooked the others' camp. Richard joined him and explained that Ben had purposely humiliated him the day before, when he tried to force Locke to kill his father in front of the entire camp. Richard explained that the last thing Ben really wanted was for the camp to believe Locke was truly special.

Then he gave Locke the red folder that contained the information on James Ford, and told him (more or less) to get Sawyer to kill his father. If you played the game in flash mode and read the info section to number one, you already knew this answer.
14. How much money did Tom Sawyer confess to having stole from Mary Ford and her husband?

During his story about the times he played that particular con, Tom Sawyer, Anthony Cooper, Alan Seward, Ted McClaren, Lewis Jackson, or whomever he really was confessed that he did steal the $38,000 from Sawyer's parents. Sawyer asked the man if he remembered Mary from Jasper, Alabama. He didn't seem to at first, but then began to brag about what he'd done to her.
Fun Fact: Kevin Tighe, who played Locke's father, also played the part of the owner of the Double Deuce in the film "Road House". The movie was set in the town of Jasper, Missouri.
15. Who finally told Jack about Naomi?

Answer: Kate

Kate happened upon Hurley and Sayid as Sayid was working on Naomi's satellite phone. Sayid told Kate he would tell her what was going on if she kept it to herself. Instead, she went to Jack and told him. When she did so, she tried to get him away from Juliet first. That didn't work, so she told Jack a bit about Naomi's story. Juliet and Jack gave each other knowing looks, and Juliet kept prompting Jack to "tell" Kate some secret.

He said "not yet". Three episodes are left in season three...
