Sorry, this is emphatically NOT an answer to your question, but it is answer adjacent.
Being from Japan, I need to keep in front of everyone's mind the shortest song ever to chart anywhere in Billboard's 100 (at 77, in Oct. 29, 2016). This is the Baby Sharkian awful "PPAP (Pen-Pineapple-Apple-Pen)" by Japanese comedian Pikotaro. It is exactly 45 seconds of pure hell and a warning, when I mentioned "Baby Shark", I wasn't kidding. This thing will get stuck in your head and never escape.
You are absolutely right and I should have gone ahead and looked this up, not just come back with my Pico Taro. According to Billboard itself, the shortest song ever is "Stay" by Maurice Williams And The Zodiacs from November 21, 1960.
To quote Billboard "The late Maurice Williams' best-remembered pop song runs just 1:38. It is the shortest of the 1,174 singles that have reached No. 1 on the Hot 100."
