Alison finds out in 6x09, "Last Dance". The episode ends with A's identity being revealed to Alison, however the audience does not find out until 6x10, "Game Over Charles".

Maya, Emily's ex-girlfriend, wasn't ever suspected to be A. However, Emily did suspect A was messaging her but it turned out to be a stalker from camp. The stalker was later believed to be Maya's killer.
