Answer: Bowyer

Bowyer had arrow minions which he used to disable one of the buttons on your characters in Super Mario RPG.

2. This main villain attacked in the period of the Apocalypse which supposedly occurred during 1999 A.D.

Answer: Lavos

Lavos was the main villain in "Chrono Trigger" and you could access him by traveling to 1999 A.D. or using the bucket at 'The End of Time'.
