The reason is that someone has stolen a file that had that letter (to be found outside in the hall at the end of the episode).

2. 'Turnabout Visitor': Are the files marked with a '0' supposed to go BEFORE the files marked with '1', or AFTER the files marked with '3'?

Answer: After the '3's

One may assume the correct order is '0, 1, 2, 3', as Gumshoe does when he points out the files being out of order, but as Miles Edgeworth is quick to point out, the way they are put now ('1, 2, 3, 0') is where they are meant to be.

(As they were originally in the wrong order before, however, it implies that someone who broke in before Miles arrived clearly knew how they were meant to be arranged...)

It's a bit more obvious when you realize her normal applying makeup sprite doesn't apply lipstick, but the nervous version does.

While they're in the final showdown in the courtroom (but not in a trial), Miles uses said key to counter Calisto's point about not being able to kill anyone with it... which leads to him HANDING IT TO HER so she can "see how this works". (Spoiler: she already knew!)

Yep, the second they point out the directive's card in Manny Coachen's front pocket (as he is the one who killed Cece), they realize they can track down who rode in the car on that day with the license plate. It's at that point that Quercus drops the act and insists it will be hard to prove that, as all the records do not exist (hint, hint, he erased them himself).
