Answer: Lieutenant Commander

Chakotay has been given a field commission by Captain Janeway, therefore his is a substantive rank and not acting. His rank badge shows two gold stripes and one black, which is Lieutenant Commander - which is frequently shortened to just "Commander" as is Lt. Cmdr Tuvok, Data and La Forge. (Note that the original first officer on Voyager in the episode "Caretaker" also holds the rank of Lieutenant Commander.)

In "Equinox", Janeway attempts to acquire information from a crewman from the USS Equinox by leaving him in an un-shielded room for the nucleogenic lifeforms. Chakotay disagrees, re-arms the shields and goes to rescue the crewman. Janeway relieves Chakotay of his command.
