They found out later in the episode that Samuel was working for Crowley.

Balthazar gave Sam and Dean the key and then sent them into an alternate reality where they were the stars of a television show. Virgil followed them and stole the key. The key turned out to be a diversion, though, with Balthazar using the time that Virgil chased the brothers to retrieve the weapons for Castiel.

Answer: To save Dean from a djinn

After Sam was poisoned by a djinn, he went to see Dean, figuring Dean would be the next target. He arrived just in time to save his brother. Since he was soulless, he did not have the ability to miss his brother. There was no demon or shapeshifter in this episode, although Dean had hallucinations of Azazel while poisoned by the djinn and Sam did contact his brother again for help with a creature that turned out to be a shapeshifter in "Two and a Half Men".

Answer: Titanic

Balthazar went back in time and stopped the Titanic from sinking. This caused Fate to step in and kill all the descendants of the people that were supposed to die on the ship. Balthazar did this so the new deaths would produce 50,000 new souls for Castiel's battle.

However, Fate threatened to kill the Winchester brothers unless Balthazar went back and allowed the ship to sink, so Castiel had him do so.

Answer: "Mommy Dearest"

Eve told Sam and Dean that Crowley was still alive during "Mommy Dearest". The demon had supposedly been killed by Castiel in "Caged Heat", so the brothers began to question Castiel's loyalty. Then, at the end of the "Mommy Dearest" episode, the viewers witnessed a scene with Crowley and Castiel, confirming that the two were working together.

The Winchesters did not confirm their suspicions until "The Man Who Would Be King", when Castiel slipped and revealed he had been spying on them.

Aaron used the staff of Moses to get revenge on the cops that killed his brother and planted a gun on him. All three officers were killed. The first liquified to blood. The second was covered in boils. And, the third had locusts eat their way out of his head. Most episodes in season 6 had some connection or reference to the soul, and this was no exception.

Here, Balthazar had sold a part of the staff of Moses to the child in exchange for his soul.

The worm first got into Dean, and he killed Gwen. It then got into Samuel, and Sam killed Samuel in self defense. Last, it got into Bobby, who killed Rufus. Dean and Sam then used electricity to kill the worm and save Bobby.

Sam told Bobby at the beginning of the episode that Dean was "obsessed with all that Wild West stuff." Dean insisted he just liked old movies. Sam then asserted that Dean could recite the dialogue to "every Clint Eastwood movie ever made, line for line."
