Answer: Desiree's Father

When speaking to Desiree she mentions her father is named Xord and had a smithy named "Xord's Smithy." She also mentions how he used to swing his hammer around quite distinctly.

A Colony 9 NPC (right in front of Weapon Development Lab) also mentions that Mechon Xord's hammer is similar to the one that Xord's Smithy had.

Even "Super Smash Bros. for Wii U" gives a trophy description saying that Xord previously was a blacksmith.
2. All High Entia have wings, but they're never shown flying with them-- except one. Who is it?

Answer: Tyrea

In the major side-quest "Melancholy Tyrea", which is one of the only side-quests with cut scenes, Tyrea flies off in the end.

She first flutters, then start flying with her arms position back and body horizontal.
3. Speaking of Tyrea, she is the child Yumea, the First Consort, but who is her biological father?

Answer: An unknown mixed High Entia male

For someone who values blood purity among High Entia, Tyrea is about 25% Homs.
She appears as a pure-blood due to her still having the majority of her heritage as High Entia.

Yumea actually begat Tyrea with a half-Homs and half High Entia male for a Bionite Order ceremony. The male appeared pure-blooded, but Yumea found out about his mixed heritage after being pregnant. The Bionite rules actually state that mixed babies should be aborted or killed, but Yumea chose to ignore those rules and kept Tyrea. Tyrea and Yumea's relationship is kept a secret from Emperor Sorean for obvious reasons.

All this information is given by Yumea's Maid outside of Junks (After completing "Melancholy Tyrea").
4. This race is an old race of the Bionis. They lived in constant, sanguinary conflict with the White Spiders. Answer: The Giants

The Giants are the most cryptic race in the game. However, we do receive information about them from the Bafalgar Tomb side-quests, among others.

Moreover, they have some ruins across the Bionis world such as the Exile Fortress, King Agni's Tomb, and Three Sage Summit. Each place has there own side-quests to shed light on the race of the Giants.

Interesting enough, this spider conflict is even seen in other Giants' ruins: When putting when performing the ceremony on Exile Fortress by offering Giant's Mirror, three enemies suddenly emerge out of the fortress and swarm the rooftop! They are none other than the White Spiders.
5. The High Entia have lived in Satorl Marsh (disclosed by Dickson) and Alcamoth, but what other place are the High Entia theorized (by Talia) to have lived in, considering the original war god statue is there?

Answer: Valaak Mountain

At La Luz Church on Valaak Mountain, we find the original war god statue. Since a copy war god statue is in every place the High Entia have resided in or are residing in, Talia deems that is likely that they have lived in Valaak Mountain.

This case is made even stronger considering that the statue on Valaak Mountain is the original statue.

On the topic of HOW the High Entia lived there, Talia notes that a while ago Valaak Mountain must have been inhabitable, but due to movements of the Bionis, the area became colder forcing the High Entia to leave.
6. Who accurately anticipated the destruction of Alcamoth, specifically fearing that Melia would be the last ruler of the High Entia?

Answer: The High Entia Tomb machine (emulation of an ancestor)

The emulation reveals this after Melia completes the Trial of the Tomb.

It says, "It is you who will rule the High Entia, and likely be their last."

How the machine learned this is a mystery, but the High Entia Technology is said to be the most advanced in Bionis. Somehow it knew that the Bionis would successfully awaken.
7. Who kills the First Consort, Yumea?

Answer: Melia

It's all ironic:

Melia loved Yumea.

Yumea hated Melia.

In the end, Melia kills Yumeam since she is now a telethia. She spearheads the fight against Yumea. She then kills her by ether implosion, not wanting Tyrea to do it since she knew Tyrea loved Yumea.

All of this is seen in "Melancholy Tyrea" side quest.

Answer: Satorl Marsh (after the main party leaves for Makna Forest)

When first heard, this quote is confusing. Perhaps some people wrote it off as Dickson just getting party do some necessary errands for him, but it all comes together when looking at the whole story.

The highlight of this question is that, essentially, Dickson lays out a whole plan for Shulk: Satorl Marsh, Makna Forest, Alcamoth, and Prison Island. Then eventually, he pushes the idea of Shulk going to Galahad and Mechonis Core.

Essentially, Dickson was the puppet master to so many of Shulk's actions, and it was all hinted at this early in the game.

Yes, for some reason a giant ape is pursuing the path of taking over a spider's nest. But to be fair there are Gogols in Tephra Cave.

This is a well known quest, since it has you take on two very strong monsters (level 98 each). Even more the Gogol has a regular spike and the Arachno has a daze spike.

The rewards for the quest are very good though, giving a skill branch and two armour pieces that can only be obtained through this quest.

Answer: Colony 9 (after the Mechon attack)

This happens right after the devastating events of the Colony 9 Mechon attack. When asked about the other voice in Shulk's head he says:

"[...] it keeps shouting 'Make them pay!' 'Destroy every single one of them!'And it wont stop getting louder."

As a retrospective, we see that Zanza's influence was working on Shulk from the very beginning, wanting Shulk to kill all the Mechon.

Zanza's "voice" is also exhibited vocally in Mechonis core, telling him to kill Egil. You can actually hear Arglas Zanza's voice in this scene.
