The starting location of this adventure, New Bark Town is where you kick off your quest to become a Pokemon master, albeit under more humble pretences than in "Red", "Blue", or "Yellow", since your first job is to help Professor Elm with a quick delivery. New Bark Town is a very important place to revisit as it's on the only route you can take to get back to Kanto. Once you've collected your badges, you have to head east from New Bark Town to reach Tohjo Falls and proceed to the Indigo Plateau.
2. Cherrygrove City
One of the smaller locales in Johto, Cherrygrove City acts as a bit of a midway point between your starter town, New Bark City, and Violet City just beyond in a way that's similar to Viridian City in Kanto (though there is a gym in Viridian). You'll just be passing through Cherrygrove under any real circumstance; it contains a Pokecenter and a Pokemart but very little of interest otherwise. Coming back here when you have the ability to Surf will help unlock useful items just offshore to the west.
3. Violet City
The first gym destination of Johto for any new trainer, Violet City is home to Falkner, who specializes in flying-type Pokemon (and fights with a Pidgey, of all things). It's not the only landmark of note though, since newer trainers can bulk their parties up fighting to the top of the Sprout Tower, the site of which contains HM05 if you can make it to the top. Because of Sprout Tower, Violet City is the second-most populated destination in Johto.
4. Azalea Town
The southernmost settlement in Johto, Azalea Town sits between Union Cave to the northeast (which you'll pass through on your first visit) and Ilex Forest to the west, which you can navigate if you happen to come across HM01. Notably, Azalea Town contains the adventure's second gym, home to Bugsy (who uses bug-type Pokemon, naturally), but you can only visit this if you rid the nearby Slowpoke Cave of Team Rocket henchpeople. You can do this alongside local Apricorn craftsman Kurt, who'll ambitiously try to stop them all on his own.
5. Goldenrod City
The largest city in Johto by a longshot, Goldenrod City contains the department store, a radio tower, a train station, the Game Corner, a cycle shop, etc. etc. Much in the same way that Celadon City and Saffron City did in Kanto, Goldenrod became a coastal one-stop-shop (though you couldn't swim in any of these destinations, really).
The city is home to Whitney's normal-type gym and a particularly noteworthy fight against her Miltank. It's necessary to win the battle though, otherwise you won't be able to pass through Route 36 and onward to the north.
6. Ecruteak City
After you clear Route 36 you'll be able to visit Ecruteak City to the north. An east-west crossroad for travellers headed into the back half of their Johto adventure, it's home to the fourth gym (containing Morty and his ghost-type Pokemon) as well as Ecruteak's Dance Studio, home to the Kimono Girls and their Eeveelutions. Ecruteak also contained a Burned Tower, said to be destroyed by Ho-Oh, and the Bell Tower upon which this legendary bird was said to perch. With the right item in-hand you might even encounter it there.
7. Olivine City
'The Port Closest to Foreign Lands', Olivine City is found right on the water's edge, where your next path forward is found surfing through the Whirl Islands. It's a fascinating spot to visit since it would be presumed that this location is home to the game's fifth gym in sequence, but it's not.
Instead, due to a sick Pokemon in the city's lighthouse (known as Glitter Lighthouse), you'll have to head on to the next city to collect some medicine, bring it back, and convince Jasmine, the local gym leader, back to her spot in the series' first steel-type gym.
8. Cianwood City
Crossing Route 40 and 41 by surfing through the Whirl Islands from Olivine City, you'll eventually hit the shores of Cianwood City, a smaller destination found offshore. Here, in addition to finding a key pharmacy, you'll also find the fifth gym of the game, Chuck's fighting-type dojo. Beating him there will allow you to use HM02 (Fly) to get back across the water to the mainland. Fortunately, a woman positioned right in front of the gym has it in her possession, and she'll hand it over when you have the badge to show for it.
9. Mahogany Town
Found on the other side of Mt. Mortar from Ecruteak City, Mahogany Town is the gateway to the Lake of Rage to the north and acts as one of the northernmost destinations in Johto. What you'll find on first visit is that this smaller destination, while a good spot to take on the seventh gym, is plagued by problems.
In addition to odd happenings at the Lake of Rage (a red Gyarados?), it turns out that Team Rocket is operating an underground lair beneath one of the cabins here that you'll need to help dismantle.
10. Blackthorn City
Considered a 'quiet mountain retreat' per its entry sign next to the Ice Path, Blackthorn City is found in Johto's northeast and acts as the home of the region's eighth and final gym, Clair's dragon-type facility, where you'll face off against the toughest foes yet and be asked to delve into the Dragon's Den cavern to retrieve a rare item. To the south, you'll also find a lengthy mountain path bringing you back around to New Bark Town, closing the loop on the trip around the continent.
11. Indigo Plateau
Once you have all eight badges and can use HM07 (Waterfall), you can surf east of New Bark Town, up Tohjo Falls, and head along Routes 27 and 26 to find Mt. Silver and, at the end of that, the Indigo Plateau, home of the Elite Four of the Johto Region and the last series of fights before you take on the Pokemon Champion (Lance in this adventure).
Theoretically, this set of battles should act as a capstone for the adventure in "Gold", "Silver" and "Crystal", but you'll instead be able to travel to Kanto, the destination featured in "Red", "Blue", and "Yellow" to take on the challenges there as well.
12. Ruins of Alph
Found in a spot southwest of Violet City, the Ruins of Alph may seem mysterious upon first visit, but will generally reveal their mysteries the more you play around with the archaeological puzzles you can located in four different chambers scattered around the area. Doing these will drop you down into the ruins proper, but they'll also let loose Unowns, unique Pokemon which can't be found elsewhere in Johto.
