Answer: Skull Keeta

Keeta is a giant skeletal undead who's awoken by playing the "Sonata of Awakening" to him in the Ikana Graveyard. After defeating him, he asks that Link tell his soldiers that the war has ended. After this, he salutes Link, and after a pause Link salutes him back, leaving Keeta to finally rest.
2. Who was/were the mortal enemy of Ikana Kingdom?

Answer: The Garo

The Garo were a nation that came to spy on Ikana Castle as reported by Pamela's father. It's also suggested that they defeated Keeta's army, but it's unknown if it was the Garo and not some other enemy that defeated Keeta.
3. Though it's mentioned that Ikana was once a functional kingdom, now the land is barren, ruined, and revealed to be cursed. What is the source of the curse?

Answer: The Stone Tower Temple

The King of Ikana and Sharp mentioned that the Stone Tower/Stone Tower Temple is the source of Ikana's cursed land. Why the Stoner Tower actually is such a problem is never divulged. However, the curse of the temple is why Link has to go to the temple in the first place.

Flat was actually locked in Ikana's graveyard by Sharp, and had nothing to do with the curse. Sharp's curses caused the river to run dry, but it's not the source of the overarching curse on Ikana.

They kill themselves upon defeat. This is also true of their master, but he takes it a step further and kills himself with a bomb.

However, before they kill themselves they always offer advice and reveal some information on the Ikana area. The best example being the Garo Master actually telling you how to flip the Stone Tower Temple.
5. Now, another enigmatic people group are the Twili from "Twilight Princess". As explained in the story, who did they originate from?

Answer: The Interlopers

Midna reveals this right before charting the Gerudo Desert; she says this in the format of a confession.

The Shadow Beasts are what Zant transforms some of the Twili into, but they aren't the ancestors of the Twili people.

The Ancient Tribe is the tribe said to have created Majora's Mask, and the Dark Tribe is a mentioned tribe in "Four Sword Adventure".
6. The most famous Twili, Midna gives us a potential look at the abilities of Twili--and she has quite a few. Which one these is an ability Midna never exhibited?

Answer: telepathic communication

She never demonstrated this ability (although Fi has).

She changed her appearance to look like Ilia and Colin when persuading Link early in the game.

She also hides a sword and a shield in Twilight so Link can use them later, as she herself is unable to use them.

Warping objects is something very neat that she does, since she has warped notably giant objects such as the large molten rock from Death Mountain and a whole chunk of a bridge from Gerudo Desert.

Din, Farore, or Nayru never were mentioned in the narrative by name, but Lanayru did say that "the goddesses" ordered the light spirits to intervene, meaning the goddesses themselves didn't personally intervene.

The Happy Mask Salesman outright says that this mask is passed down by the Sheikah in "Ocarina of Time".

The other options, notably the Lens of Truth, are plausible to be Sheikah, but in the end are never confirmed. The Lens of Truth has a little more credence than the others since the Lens of Truth has a similar title to the Mask of Truth and is found in Kakariko. The well itself where you find the lens is also called "Well of Three Features" which also could connect the Lens of Truth to the Mask of Truth, as well as the Stone of Agony. But overall, these connections are all speculative.
