Lara did not know Amanda was alive till after Bolivia. Guards were there but she didn't expect them to be. The Cradle of Life was in Africa!

She has a flashback that takes her to when her plane crashed a long time ago. She and her mother stumbled upon a monastery that had a sword in a stone. Rutland had a piece of that sword. She shot the Scion in the Great Pyramid ("Tomb Raider 1"), and she didn't see this artifact in any other game (Hall of Seasons - "Angel of Darkness"/Tomb of Seth - "Last Revelation").

Lara found Amanda's shoe unlaced stuck in some rocks. Amanda didn't cut off her foot or have a boot, and she didn't have the skull necklace till after she got out.
