Answer: The rift

The rift was a break in time and space. Previously the bodiless Gelth had attempted to use the rift to come through and possess the bodies of human corpses. Gwyneth initially established a bridge for the Gelth and later destroyed it. The Doctor was later seen recharging the TARDIS in "Boom Town" and "Utopia". Captain Jack Harkness who was trapped without time transport kept an eye on the refuel point waiting for the Doctor.

This was mentioned in the spin-off show "Torchwood" in the episode, "Fragments".

He caught up in "Utopia". The rift was a major plot point in "Torchwood". Eve Myles who played Gwyneth also starred in "Torchwood" as Gwen alongside John Barrowman in his Captain Jack role.

Unfortunately all the news was manipulated by the mighty Jagrafess who was actually enslaving the human world. With the help of Cathica, the Jagrafess was destroyed, but mankind was weakened with the sudden loss of news programming. Satellite Five was transformed into the game station, where people were automatically transmitted into reality game shows that killed the losers.

At first the Doctor took the blame for this twisted human world until he learned that the Daleks were behind the whole plan, including the earlier installation of the Jagrafess.

"Bad Wolf" was mentioned in almost every story in the first series. At first, the Doctor believed that it was a warning or something malicious was stalking them. It was Rose who put the puzzle together as a message that she could help the Doctor. With Mickey and her mother's help, Rose looked into the time vortex and became the Bad Wolf.

She was behind the actual scattering of the message to bring herself to the moment she was needed. To save her life, the Doctor took the time vortex out of her head, but he was forced to regenerate.

In "Tooth and Claw", a werewolf type creature recognized the wolf inside Rose. In series four episode "Turn Left", she told Donna to give the message, "Bad Wolf," to the Doctor. Her return was heralded by the words "Bad Wolf" displayed everywhere including on the TARDIS.

Over the course of the episode, she took over the bodies of Rose, the Doctor, a sick clone and her forced grown clone, Chip. Chip was a faithful servant to Lady Cassandra, but his life was nearly over.

After realizing that she had lived long enough, the Doctor took Lady Cassandra/Chip to one of Lady Cassandra's happiest moments of her life and died in the arms of a younger Cassandra.

Professor Yana was brilliantly played by Derek Jacobi. John Simm took over the part when the Master regenerated.

At the time she was on her way up the church aisle to be married. The Doctor speculated that all of her hormones and her mental state activated the particles. The Doctor invited her to come with him at the end of the day, but she declined as the Doctor's way of life scared her.

She did tell him to find someone. Regretting this decision later, she attempted to track him down by investigating cases that would interest him. She succeeded in "Partners in Crime".

Once these planets were put together with the other cases, the Doctor saw that they did fit together in a beautiful pattern. Of course, the Daleks were behind the entire theft and were hiding them all in the Medusa Cascade, another key word for series four.

The episode "Utopia" first mentioned that the Master was haunted by the sound of drums in his head. The Doctor always took this to be a symptom of the Master's insanity. In the first part of "The End of Time", the Master forced the Doctor to listen to his mind and was vindicated when the Doctor acknowledged the sound's existence. Part two revealed that the Time Lords had retroactively placed the sound in the Master's mind to create a link outside of the time-locked war that would consume the planet and its people.

A "Whitepoint Star" was also sent to establish a physical link. Knowing that the Time Lords planned to end time, the Doctor destroyed them again by sending them back to the Time War with the help of the Master.
